Coach Fred Hanover (since 1998) coached the men’s team at Cal State San Bernardino before establishing the first sports team at Cal State San Marcos. His San Bernardino teams finished third in the nation in consecutive years at the NCAA Division II Championship.

The Cal State San Marcos teams compete in the NAIA and not the NCAA.
 
Cal State San Marcos finished 12th at the 2010 NAIA National Championship played at Meadowbrook Golf Course in Rapid City, SD.  University of British Columbia won the championship followed by Oklahoma City University and California Baptist.   Low score for CSU San Marcos was posted by sophomore Stephanie Cole (81-76-78-82=327) who tied for 27th.  Teammate Megan Pechner (83-80-82-81=326) tied for 50th out of 128 players.

CSUSM does not belong to a conference and competes in the Association of Independent Institutions (A.I.I.).

In their qualifying tournament for the 2010 NAIA National Championship, San Marcos teed it up against teams from the Golden State, Cal Pac and Cascade Conferences and Association of Independent Institutions (A.I.I.) including University of British Columbia and University of Victoria. 
 
The NAIA qualifier was played at Primm Valley Golf Club in Primm, Nevada.  California Baptist won the event securing the only automatic bid, but with several top-ranked NAIA women's teams in the tournament, others received national championship bids including the San Marcos Cougars.  Ellyse Sui (72-75=147) and Roxanne Mejia (73-74-147) tied for second for CSUSM.

The Cougars finished third at the 2008 NAIA National Championship and ninth in 2009.  They were fourth nationally in 2006 and ninth in 2007.
